The result, combined with a 2-1 victory in the first leg in Accra last week, ensured Ghana advanced comfortably on aggregate.
Uganda made a bright start, taking the lead in the sixth minute to go into the break with a 1-0 advantage.
However, Ghana responded strongly in the second half, with Linda Owusu Ansah finding the equaliser in the 78th minute to restore parity and seal qualification.
The achievement extends Ghanas remarkable record in youth womens football, marking an eighth consecutive appearance at the U-20 Womens World Cup.
The 2026 edition of the tournament will be staged in Poland later this year.
